In 1582, he was appointed as the governor of the New Kingdom of León, an area in Northeastern Mexico, by King Philip II of Spain. As governor, Carvajal actively worked on colonizing and developing the territory. He founded several towns and was involved in exploring and mapping the region. During the late 1580s to Early 1590s, he faced accusations related to practicing Judaism in secret. He and several members of his family were arrested and tried by the Inquisition. In 1596, Luis de Carvajal y de la Cueva was arrested by the Inquisition for the second time. He died in prison in Mexico City.
